If you want to mark all messages in the inbox as read, you should be able to do so by going to the inbox and clicking the check box on the left-hand side at the very top of the message threads (right under the compose box). Once that's checked, all threads should be checked, and you'll see an open envelope that you can click and mark them all as read:
